Widespread and tissue-specific expression of endogenous retroelements in human somatic tissues.

retroelements endogenous (eres) constitutes about 42% of the human genome and has been involved in common human diseases such as autoimmunity and cancer. The dominant paradigm stating that Eres is expressed in embryonic stem cells (ESCs) and germline cells but suppressed in differentiated somatic cells. Despite evidence that some eres can be expressed in RNA and protein levels in a particular context, the evaluation of their system-level expression in human tissues is lacking.Using RNA sequencing data, we analyzed the expression of ERE in 32 human tissues and cell types, including medullary thymic epithelial cells (mTECs). A tissue specificity index is calculated to identify tissue-restricted ERE family. We also analyzed the transcriptome of wild type and mTECs in autoimmune regulator (AIRE) -deficient mice.

Finally, we developed a workflow proteogenomic combining RNA sequencing and mass spectrometry (MS) to evaluate whether Eres may translate and produce MHC I-related peptide (MAP) in the B-lymphoblastoid cell lines (B-LCL) from 16 individuals. We reported that all human tissues express eres, but the extent and magnitude of the ERE expression is very heterogeneous from one network to another.

ERE expression is very high in both MHC I-tissue deficiency (ESCs and testes) and the MHC I-expressing tissue, mTECs. In the mutant mice, we reported that the extraordinary expression of Eres in mTECs is AIRE-independent. MS analysis identified 103 non-redundant MAPS ERE derived (ereMAPs) in B-LCLS. This ereMAPs privileged derived from intronic sense Eres translation. In particular, a detailed analysis of their amino acid composition revealed that the ERE derived virus MAPs.

This MAPS served homology studies show that ERE expression in somatic tissue is more pervasive and heterogeneous than anticipated. High and diversified expression of Eres in mTECs and their ability to generate MAPs indicate that Eres may play an important role in the formation of self-tolerance. Viral-like properties derived MAPS ERE showed that they were not disclosed in the mTECs be highly immunogenic.
